Chemistry of linear polynitramines

This work is focused on chemistry of linear polynitramines, their physical-chemical and explosive properties with regards to the possibility of their preparation and field of utilization as energetic plasticizers of solid propellants and smokeless powder. The use of linear polynitramines as plasticizers or energetic binders is influenced by melting temperature which increases with the number of C-N(NO2)-C units in molecule of energetic material. Linear polynitramines with lower melting temperature are utilized as plasticizers of solid propellants and smokeless powder additives. Linear polynitramines with longer chain and consequently with higher melting points could be used as binders or energetic components of rocket propellants.
Molecular detection of cercarial dermatitis causative agents

Human cercarial dermatitis (CD), also called Swimmer's itch appears as a skin rash caused by skin penetration by larval stages of avian schistosomes. In the Czech Republic, the most common causative agens is genus Trichobilharzia. Since 2021, monitoring of CD is a part of a mandatory testing of bathing water quality. The official method used for CD detection is collecting and examination of aquatic snails under a light source. However, this method has many disadvantages, such as time demands, low sensitivity and difficult parasite determination. These disadvantages can be overcome by usage of alternative approaches, such as molecular methods based on environmental DNA (eDNA) filtration and isothermal amplification. Hence, the main goal of this thesis was development of molecular method based on eDNA filtration and cLAMP isothermal amplification for detection of CD causative agent in water. Based on molecular analysis a conserved region of target DNA was selected to create a cLAMP assay specific for genus Trichobilharzia. The cLAMP assay was confirmed to specifically amplify the DNA of at least four species of the genus Trichobilharzia. Biodiverzita myxozoí v přehradní nádrži Římov zjištěná analýzou environmentální DNA

Myxozoans represent a diverse group of microscopic endoparasites primarily infecting fish, including over 2,600 nominal species. Despite the extensive number of described species, their diversity remains still unexplored and underestimated. The detection and surveillance of myxozoan parasites in previously unexamined areas can reveal crucial pathogens linked to fish mortality and discover myxozoans biodiversity. This thesis investigates the parasite diversity in the Římov Reservoir, focusing on myxozoan detection through environmental DNA (eDNA). A comparison of detected diversity at various sites and in different environmental samples across the Římov Reservoir unveiled interesting patterns of read abundance and number of OTUs within each myxozoan clade. This study underscores the importance of eDNA analysis in detecting pathogens and assessing biodiversity in myxozoan parasites.
Metabarcoding and environmental sequencing projects

The thesis explores the use of metabarcoding in projects uncovering biological diversity and its applications in various fields of biology. The thesis provides an overview of the principles and workflow of metabarcoding, including the choice of specific molecular markers for various groups of organisms and the bioinformatics aspect of data analysis. Limitations of metabarcoding, such as lack of standardization, primer bias and targeting metabolically inactive organisms are discussed along with potential strategies for overcoming these obstacles. The practical application of metabarcoding is demonstrated on examples of its use in sequencing projects, such as Human Microbiome Project or TARA Oceans expedition. The potential of using metabarcoding for research purposes is discussed from the perspective of paleontology, diet analysis, and conservation biology. Overall, this work aims to assess the potential of metabarcoding as a powerful tool and could serve as an initial guidance for researchers interested in utilizing metabarcoding for their scientific investigations. Biodiversity of Myxozoa based on extensive screening of fish and environmental samples

Myxozoans represent a group of morphologically simplified endoparasites infecting mainly fish, annelid and bryozoan hosts including more than 2,600 nominal species. However, the diversity seems to be unexplored and undervalued. Host searching and invasive dissection is a commonly used method for the identification of myxozoan species diversity. Metabarcoding and amplicon analyses of environmental DNA from sediment, water and soil is developing approach for biodiversity assessment and have been performed in many biological areas to identify the diversity of organisms, communities and populations. Using classical morphological and molecular approaches, we explored the myxozoan diversity in selected areas and host groups. In addition, we propose a new methodological approach for the studying of myxozoan diversity based on environmental DNA from sediment and amplicon sequencing. Illumina Mi-Seq with metabarcoding and newly designed primer sets is suitable for analyzing myxozoan communities without the need to find and capture intermediate or final hosts.
Use of environmental DNA for detection of aquatic invertebrates

Environmental DNA is released genetical information from the individual to the environment. Especially in the aquatic environment, the amount of detectable DNA is sufficient to prove or refute the presence of a target organism. The method of taking samples from an aquatic environment and working with DNA is constantly evolving and bringing new insights. Especially in the area of aquatic vertebrates, very good results are found. Especially in actual researches results often correspond to reality more than traditional methods of capture. In contrast, research of an aquatic invertebrates by detection of eDNA is overlooked, especially because of eDNA production by invertebrates, which is generally much lowerthan fish andamphibians production. In this case the largest amount of eDNA is released in the form of mucus. In this work I focus on properties of eDNA in the aquatic environment, biotic and abiotic factors that affect the durability of detectable DNA. I also mention the production of DNA of aquatic invertebrates, the possibilities of collection and the laboratory procedures of its processing, I compare the different approaches of the scientific teams in the referenced research and draw attention to the most frequent problems.
